There's a small chance that'll break the circuit and in that case, you'll have to microsolder on tiny resistors to make it work again (very difficult).
Firmware is a socketed ROM chip - that'll be software modification.kaia likes this. -

I also desoldered the LED of a USB flash drive once because it was annoying. whether you cut it off or desolder shouldn't matter, as long as you are careful not to damage any nearby traces.
