It's because the link could be to any one of tens of thousands of servers on dozens of different Fediverse platforms. It's not easy for your app to know it is a compatible link.
On centralised services it's easy because they're all on one server (Facebook links contain facebook.com, Twitter contains twitter.com etc). It's not so simple on decentralised services.

Yeah, I was apparently very wrong about this! (And great to hear too, as it's better to open links within the app.)
For some reason Ice Cubes opens links in the browser on my phone, but apparently this doesn't happen with most people.

This is the weird part though, the web and all the apps can handle it if you copy and paste the URL into the search box, even if it's a non-Mastodon Fediverse service.

Not sure why you're saying it's hard for my "app" to know. My app (IceCubes) never has a problem ever. It's the web browser interface which can't handle it.
And for the record, it's not about any other fediverse service, purely mastodon/mastodon interactions.

@feditips @LoganFive @negative12dollarbill are y'all still recommending FediAct and does it do this? I see that "Homecoming" for Safari suggests it is for exactly this.
The GitHub page for FediAct suggests they are looking for someone to take it over, and also... this does require letting the plugin access all your browsing...
