Everything should be free software for the airline's freedoms sake and for reliability concerns too, but it usually doesn't concern you if someone else's hardware contains proprietary software, whether that's a plane, a train or a car.
What is a concern is if the proprietary software is knowingly defective and is known for nosediving the plane uncommanded into the ground, like Boeing's proprietary MCAS software.
