JFK wasn't necessarily a Good Guy, but he was against them enough that he was going to wreck their shit.

So they killed him. In doing so, they were also able to successfully build out the FBI and CIA... and Hollywood... and Academia.... to match what they'd already led us to believe was going on with the KGB in the Soviet Union.
