One thing I haven’t seen discussed about native app development is dealing with a percentage of users who keep using an out-of-date version of an app, sometimes for years.

If an app has 100s of 1000s –or more– of active users, that could mean 1000s actively using builds that are missing features or critical bug fixes.

What are some good strategies to avoid this? How do the big apps solve this? Identify these users and send them an email? Pop up an alert in-app? What if that still doesn't work?

The users who we identify as having an out of date build are often surprised that they don't have auto updates on, or are unaware of the need to update ever. (A large contingent of our userbase is made up of those from an older generation, so it's somewhat understandable)

@DanFox agreed. Though, I believe Auto Update is on by default for new iOS users (don't quote me on this), but those migrating their settings across devices and iOS versions year after year are likely stuck with the setting off.

Perhaps an occasional/annual nudge from iOS about changing the Auto Update setting, kind of like the “Do you want to share usage analytics” prompt that I see after seemingly every OS update.
