Touhou not taking up as much space in comiket is mostly due to Reitaisai and ZUN's greater freedoms given in recent years. Reitaisai is a Touhou only version of comiket that happens now twice a year, once in the spring and once in the autumn, at the Tokyo Big Sight like comiket is. On top of this, fans have now been given the freedom to sell their Touhou doujin works on a massive multitude of platforms, as ZUN's rule towards platforms is "wait for an official release on the platform first." This all means that creators are less stressed and put less focus on meeting comiket deadlines for Touhou works, and so Blue Archive took the majority role because of absurdly large popularity spiking.
So no, Touhou isn't dead in Japan. Here's the promotional picture for the upcoming Autumn Reitaisai 11 also, it's nice (and low res because the site has hardly any good versions of the full image).
